Aside from the moral issues this obviously raises, what would be other downsides to simply doing a Stalin type purge of the homeless? I'm not condoning it mind you, I just wonder.

Well, we'd lose potential laborers. Homelessness can occur for a variety of reasons, sometimes out of your control, like if the economy goes to shit and mass layoffs start happening, or accidents like your office burning down or some shit. It'd be better to get homeless people back into society rather than killing them.

What if instead of killing them we gave them all these abandoned houses?
